Is your part surface? because I have a doubt when I see the blue outline of the room, which often reveals a problem
To get my shell I created a median surface and then I excluded the volume body of my part in order to be able to create a composite shell with the surface body of the part, but when I want to apply axis connections between this part and the rest of my assembly the axes do not fall into place because I can only select an edge on my hull.

Just create each axis of each part
and to constrain these axes
It is also important that the flange is a thickness to create volume
so 2 parts with an assembly constraints via the axes and a distance if necessary
and another coaxial item constraints for a hole

Two possibilities:
Show temporary axes (by default with the T key, otherwise, in the view menu) and constrain the axes together.
If it doesn't work (because it's surface), you have to create the axes or points in a sketch, and display this sketch in the assembly, to create the constraint.
