Yes, it's very simple if there is an intersection between the two and if they are in different parts bodies.
You then have to do a "partial relimitation" by right button (on the part body that is not active) then objectxxx -> partial relimitation which will be done with the active part body (underlined).
It will then be necessary to designate the faces to be removed (typically the outer square edge and the wavy side under the square plate or, conversely, the faces to be kept.
Only one side of each is enough for Catia to operate.

Without seeing the graph it's not easy to answer!!
Otherwise there is a function under PartDesign to remove the material but I wouldn't say that it is ( intelligent ).
You select the faces to be deleted.
