I designed a tray with repeaters, on which I then added a rectangular shape. So far so good, but when I added a ray in the rectangular shape the top side becomes transparent!

Shift+click to select the face, and then in the context menu bar that appears, deselect the transparency to revert as desired.
Or (as applicable)
Shift+right-click to select the face and display the options, and deselect the transparency of the face to revert as desired.

My impression is that it's not so much a problem of transparency as of geometry. The fillet must affect the geometry of the face, which disappears and creates a void. First, you have to click on rebuild. If not better, check that the face still exists.
At worst, perhaps replace the leave with sketch leaves.
A geometry problem here maybe??
