I just finished my drawing template by setting up my layers for each type of annotation (notes, balloons, dimensions, views, ,...).
By doing the test on a "test" part, none of my annotations fit in the right layer with the right colors like setting earlier.
Do you have to activate a button, an option?

As stated in the "New features are automatically added to the active layer."

You have to be on "according to the standard" and there, normally the annotations go on the configured layers.

Before saving your model, you have to go to the "Document Options" and set the layer for all the entities you want to store (notes, dimensions, views, tables...) and, as Rim-b said, use "According to the standard".
