I'm in the process of making a block diagram of a mechanical assembly. I would damn myself if there was a technique to make it as clear as possible, to avoid that the connections between the different blocks cross each other as much as possible.

Apart from making several trials, I don't think there is an optimization algorithm!
We'll have to rack our brains!! ^^ =)
You can put an example at the disposal of the community.
It will be easier to help you.
Otherwise, there are programs to make diagrams.
This will be more partial for the layout, or the reogranization because these are dedicated software.

I did this on Excel 2010. The blocks have 4 anchor punches. I also have video but the blocks also have 4 anchor points. The problem is when you want to start more than 4 connections in a block. I tinkered and racked my brain...
