I have a SolidWorks part file (2018 SP5) consisting of 2 volumetric bodies. When I create configurations for each of them, the build tree shows many errors that you didn't have before.

Without the piece or at least a screenshot, it's hard to answer you.
Are the 2 bodies totally independent from the point of view of SW function?

If the bodies are not independent as stefbeno points out, you have to go to the body folder and delete each of the bodies in each configuration.
