I don't think it's possible, neither in batch converter nor in SW on a sheet metal part without going through an MEP.
Batchconverter only uses the save as, batch function:

Be careful not to confuse the 3D(SLDPRT)->2D(DXF/DWG) conversion with the MEP2D(SLDDRW) → 2D(DXF/DWG) conversion.
In the first case, BatchConverter doesn't care about layers.
In the second case, it depends on the Solidworks settings, if you have requested the systematic use of layer projections, Batchconverter must keep these settings

Personal note:
I think it's a shame to put everything on the " 0 " layer after the projection:
it is also possible that this is what prevents the conversion of your lines in 3D->dxf mode... but I doubt it.
Good note, I'm going to create a different layer for the fold lines.
After some testing, I noticed that batchconverter overwrote the layer I had created (with color fold lines) with a basic layer with just extra fold lines, but which are not differentiable.
