A little more tedious but it should still be possible to create locked parameter files specific to each machine. Different settings but that the user will not be able to change.

Not really, to be able to lock an option you have to install via an administrative image and create a file with the sldsettings extension that contains all the parameters available in the general SW options (also allows you to lock the paths to the different folders).
So that would mean one image per post, not really realistic.
You can always make the sldreg configuration file read-only, but that won't stop anyone from changing an option.

Is there an option to activate somewhere to have the " reapplied every time SW is opened" or is it a hack via the windows boot?

Thank you @Maclane for the " (in case of crash it often happens that some settings skip)" is something that could indeed explain our problem. As the generation of pdfs is done with the opening/closing of SW each time, it is possible that SW almost never crashes on this workstation, which could explain the difference in behavior between it and the users' workstations.

It's not very good for Solidworks, it doesn't handle successive starts very well.
If the file to be converted takes a long time to close after the *.pdf generation is complete, Solidworks is already reopening a new instance.
(It must be hell in temporary files and in the task manager).
