I think this comes from the fact that you copy the assembly with the parts and the parts keep links between the new and the old.

Yes, you would have to copy the folder to the desktop and right-click on each part and Solidworks, then rename and the same for the assembly.
When you save a part of an assembly (right click --> save as), there are 3 choices:
- save as... You'll save your new part and it'll update in all open assemblies
- save a copy and continue... Will save a copy of the part WITHOUT replacing it in the assemblies; then go close the room
- save as copy and open... Same above, but will open up the room.
Maybe your problem comes from there?

You can try with "Composition to go" it breaks the bonds when you make a copy of an assembly. and this function has a lot of advantages!

Hello, or since sw2016 it is possible to save as directly from the tree it avoids the file, open, save as.
From the design tree on the part to be saved, right-click and then make independent.
