I have an assembly with parts made and parts from the store download
The problem is that some parts do not cut (as if they were considered as screws).
I think there must be an option in the room to modify but I don't see where.

avoid as much as possible import parts in 3D. otherwise it is possible that you have surface. Did you check when cutting the surface bodies?

I prefer the suggestions of @OBI WAN.
I never directly use free formats which are sources of recurring annoyances and personally, I always have SW do a function recognition.
But when it doesn't work in its entirety (some sides are not recognized because they are badly sewn, badly radiated, etc...) on complex parts or parts from assemblies (geared motor, special parts) then take the WAN @OBI method.
